It's a rhetorical question. It's like they're saying, "I'm your father."

my dad's name is Jim. I have no idea what it means... I guess "who's the best" or "who's the boss" with the rhetorical answer of whoever's asking the question.

It's a sexual term, and it's usually done leading up to orgasm (i.e. when your partner climaxes). And, by the way, I'm your daddy.
As many know in older cultures and in many cultures now the father of the household is usually the dominant character. He would be in charge of you, your mother, your siblings, money, and other decisions of the family. By asking someone "who's your daddy?" It's a rhetorical question simply implying that you are above them, as if you in charge of them, or in fact, their father.
It is stereotypically considered to be used in African-American communities, because people do not know who their fathers are because stereotypically (again) the women sleep w/ so many men. That is how it got started, it is a sick stereotypical saying though.
It is actually a motivator! In times of pressures related to decision making, esp. right or wrong questions troubling you, just remind yourself of 'who's your daddy', and you often get the inspiration, motivation for right thinking!
I think it has multiple meanings now, unless you say baby daddy, and please don't.

Who's you daddy originally ment who's taking care of or looking out for you. I didn't have anything to do with relationship or biology but played off the father image.
