Hi, I'm a native Japanese speaker. Sorry for my poor English, but I want to be of your help.
Universities in Japan I recommend or know:
Check each uni's website and see if there are a Japanese program and other details of the program and uni itself.
4-year national universities
"Toyko University of Foreign Studies"

"Nagoya University"

"Kansai University of Foreign Studies," or Kansai Gaidai University

"Tokyo International University"

Japanese program of this uni, which is called, "JSP"

”Jyousai International University"
(PDF brochure of Japanese program)

Also try google, searching the words, "Japanese program," "Japan," "universities (in Japan)" and so on.
Are you planning to learn Japanese language itself or to study about Japan by using Japanese?
Anyway, good luck on your learning Japanese here, Japan!
Hope my answer helps! ;-)
