Native or first language speakers also make mistakes of inappropriate usage from time to time. It's basically all down to 'experience' with the language. The more times you meet a word or phrase in a meaningful context (both listening and reading) the more chance you have of using it in a suitable way yourself.

At times you can only practice what you hear so if your surroundings offer an alternative and it is acceptable that may tip the scales as to usage as well. Consider a teen usage slang who has embraced it and now is part of there speaking pattern this also requires modification and exposure to proper usage and verbiage.
It's like learning anything, there is a learning curve, a period for trial-and-error. Learning a second language is a cognitively demanding task. First language interference can also play a role (although L1 can help, too).
syntax, verb position, position of adjectives, use of tenses etc.prepositions etc are different in different languages so people start by transferring the structure of their home language over to the new one they are learning. Also remember children make mistakes learning their home language as they gradually learn naturally the rules of the language.
Many languages have different syntax (word structure and order) and grammar patterns than English, so learning the usage can be very confusing. There's also the fact that we have a lot of "slang" and figures of speech...and these often make no sense to someone trying to learn the language.
