I don't understand why you are so irritated by that statement. It makes sense in settings where perhaps people have to do things for you as part of their job, and you sending a letter/email to get that thing done is a formality. And you are thanking them in advance of them doing the work.
It doesn't really bother me, but I do find that it is a bit presumptuous - it takes it for granted that the person being thanked will do whatever it is he/she has been asked to do.

I really don't see the problem.
Saying "thank you in advance" really just means, "Things may get too hectic later on, or I might forget to make the rounds and say 'thank you' after the fact, so let me just show you my appreciation right now, while I already have your attention."

No, it doesn't bother me at all. I think it is a polite way of beseeching help from others. By thanking them ahead of time, I think it may incline them to help more.
